I think it all depends on how close or intimate you two are in this "friendship."
If I were you, I would at some point try to talk about this confusion with him.
If you think you guys are close friends, you should feel comfortable to be frank to each other.
(Of course, this might lead to a talk about what you two are.)
In my experience, "miss you" can express that you will miss the person as a friend, a close friend, family, or your significant other.
It is therefore hard to know how your Indian friend's feeling to you by this particular expression.
Also, the question "do I need to say "miss you to you" could sound ironic or reluctant, aside from its conventional uses.
But, again, it depends on the context: the tone of voice, facial expressions your conversation, etc.
